Reach the city via Dive (use HM08 in the underwater chasm south of Mossdeep).

Watch the climactic Kyogre/Groudon awakening in the Cave of Origin and chase Wallace down.

After the legend is calmed, accept Wallace's gym challenge for the Rain Badge.

Take the dive route to Pacifidlog Town and Sky Pillar to encounter Rayquaza in Emerald.
